Is anyone using their cablecards plus having the OTA outlet hooked up to the FIOS cable? I have it hooked up, but did not add it into the channels yet becuase I did not know how the Tivo would handle things.

Not sure what you're really asking, but...

I have FIOS TV.

I have OTA ATSC.

Both are hooked up to my S3's and work perfectly with 2 CC's each. There are two cables coming into each S3 - one for FIOS TV, one for OTA ATSC/HD.
