Yeah, or if you want to use tivo desktop, you can go to
http://www.techcrunch.com/get-youtube-movie/ , download the flv, then download a conversion tool to convert the flv file to mpeg. That's what I have been doing.
As for the mp4/h.264 video, it is speculated that will come at the same time to TiVo as YouTube access, as YouTubes Application Access, such as for the iPhone provides mp4s and it is expected it will to the TiVo as well and that is why this update is only coming to the s3 and THD, as these are the only two systems with the proper hardware support. Nothing has been confirmed about mp4/h.264 updates at this time, but its a pretty safe but to guess that It may be coming with this update

And if not for youtube support, TiVo will have to role mp4 support by Q1 2009 as some cable systems will start deploying mp4 in test markets, then expand further through out the year.
