Copy Protection from DVR to VHS to DVD

Hello,
I have a DRT800. I have my record setting at high quality. I don't have any DVD editing software.
As you know, ABC has been going overtime by a minute or so on their television shows. I recorded the last two episodes of LOST, and both went to 1:01. I try to get two episodes per DVD, but could copy only one, or the other as they are.
I took the first episode, and copied it to the VCR, manually editing the commercials.
This gave me :43. I then copied it back to the TIVO. When I went to select it for DVD burning, I received a NOT PERMITTED copyright protection message. When selecting it to Save to VCR, it lets me.
I ended up saving the original at 1:01 to DVD with no problems, wasting half the DVD.
Why did I receive the message on the altered copy, and not the original? Is this a software problem, or is this normal?
