I don't know for sure, but if these are .tivo files, the header information should contain the original air date and sort accordingly.
If they're other format files (like MPEG) you are transferring to your DVR via TiVoToComeback, you could use a filenaming convention that uses the season/episode and then sort by name, perhaps?
