I have a series 2 tivo box and want to connect it to a tv that is a remote unit. TV currently set for AUX tivo uses different configuration. help please

If you are looking to use the Tivo on a TV that is using the second tuner remotely with DirecTV, that won't work. The Tivo needs to be located at the DirecTV receiver, so that it can control channel changing. I believe the remote configuration for DirecTV uses RF, the Tivo uses IR (infrared) for channel changing.
If I am not understanding what you are trying to do, please clarify.

DirecTV boxes most certainly can be controlled by TiVos. By way of Infra Red.

Yes, when the Tivo is located with the DirecTV STB. DirecTV receivers also sometimes support a remote coax connected TV which uses RF to change the channel. A Tivo has no way to remotely control the STB using RF. This is what I understood the OP to be asking about on the Aux connection, but asked for clarification on.
