Since the bleeps and bloops sometimes don't work when using the DD audio stream, I switched over to PCM... is there any downside at all to this? From what I usderstand, it's the EXACT same audio, it's just the TiVo is doing the decoding instead of the Receiver right? No loss of multi-channel or anything right?

You only get 2.0 audio with PCM, not 5.1.

It would liekly downmix the DD5.1 to Pro-Logic surround, or at least that is what my satellite receiver is supposed to).

Does the S3 switch audio modes? Like if I was watching a channel that was PCM does it stay PCM when I go in to the interface?

Unless you're sending the HDMI signal to a surround-capable system, there's no real advantage to the DD output vs. PCM. In other words, if you're just sending audio to a TV with 2 speakers, select PCM. If you're sending audio to a 5.1 surround system (or a TV *and* a system), use DD and give up the sound effects.
At least on my HR10-250, I still get the sound effects on non-DD programming, even with the output set to DD...
