If I bought a Series 2 DT from e-Bay, can I just switch the TiVo service numbers from my current Series 2 and still only pay my 12.95?

you can just start monthly on it at whatever rate.
the 16.95 and other highr costs you here are strictly for bundle deals where you pay nothing on the hardware upfront becasue the extra 4$ is factored in to offset the cost of hardware to TiVo.

so when you get your own TiVo from Ebay or wherever it will subscribe at the regular rates of

12.95 for the first TiVo on the account
6.95 for the second through 5th TiVo on the account.

so in your case you can stop subscription on the one you already had and pay 12.95 on the DT
or
you can keep the first one subscribed at 12.95 and subscribe the DT at 6.95 and put your original TiVo on a second TV and make use of MRV and handle 3 way conflicts.

Also be aware that you must commit for 12 months when you activate service on the box.

Yes, you can move any non-lifetime subscription from unit to unit at any time according to TiVo policy. It can be done online with manage my account so you don't have to call them. It works great - I have done it many times.
