I have a SAT-T60 tivo. I upgraded the tivo a few years back. Added a 120GB (Drive B) to the existing 40GB (Drive A).
I need to remove the 120GB hard drive for a few days while I wait for a new 120GB drive to arrive in the mail. The currently installed 120GB is starting to fail.
I took out the current 120GB drive and plugged the tivo back in like normal, however it is stuck in the welcome screen, and after a few minutes will restart and go back to the welcome screen.
Was I supposed to do something to the original 40GB hard drive so that it would not look for the 120GB?

yes, they are twins now.
there are instructions to take the two drives and copy them back to one new one (a 250 gig drive is like 99.00)
best you can do is put it back in, use T2GO to archive your shows and bless the new drive when it comes in.
or take some stress away from your power supply and do the 2>1 deal on a nice fat drive:)
the master boot record of the 40 gig looks for its 120 gig companion at boot.
im no linux expert , i could tell you how to fix it if it was a DOS drive but i think your stuck unless you buy an image disk.

I was hopeful that I would be able to use the tivo while I waited for the new drive to arrive, but I guess not.

It's a bit of a long shot - but this (http://www.tivocommunity.com/tivo-vb/showthread.php?p=3984511&&#post3984511) might just work...
I've not tested it on a Series 2 so YMMV - but if you can get a divorced backup then at least you'll be able to restore that to the new drive when it arrives.

Definitely one of the drawbacks of a dual drive system. Since the drives are 'married', if one drive fails, the other is rendered unbootable, even if its the master drive.
With large capacity hard drives relatively cheap - 300gb for less than $100, it's a sound idea to install a single drive system, then keep the old drive around as an emergency backup when the installed drive fails.
