Is there any software that converts .bin files into a format that the TiVo can read?

For what purpose? The .bin files are binary files and can be almost anything.

Video of course. Some videos come with a .bin and .cue file. My xbox can play the .bin video file as is. I was hoping there was a way to convert it so my TiVo could play it.

A bin and cue combination says to me that it's likely a disc image of a (sv)cd, and if you have a drive emulator program like daemon tools, you can mount the image as though it were a real drive and copy/convert the video data in it at will.

I beleive that the TiVo can playback SVCD files without going through a conversion, but VCD will need to go from mpeg1 to mpeg2.
